I've found solutions to the both problems. For the first, in the gtkrc file, find the style "clearlooks-wider" entry and change ythickness from 2 to 3. For the second, change the entry for class "GtkFrame" to style "clearlooks-wider". The latter makes things a little less compact, but the frame now remains intact.
Love the theme! I've found a few issues with it though. Epiphany's entry bar loses some of the "padding" it has when selected (same thing but less saturated when not selected): http://i13.tinypic.com/7x4a0i0.png
Also, the outlines around certain input boxes, for example Pidgin, seem to be incomplete: http://i9.tinypic.com/8bj7513.png
The latter might be the inevitable result of the compactness, but the former could definitely use a little work.
